Clip overlays when necessary

Description

There are a couple plugins (crop and duplicate) that work with selected regions. If overlays exist and they are wholly contained in the selected region they are duplicated and located in the new window with different coordinates.

Note that it would be nice to further improve this by taking any overlay that crosses the window boundary and clipping it into a new overlay (maybe via CompositeOverlay and logical operations). That new overlay could be present in the new window.

This kind of overlay clipping will likely need to exist for the overlay creation tools to handle the ALT key mode like IJ1.
