CellProfiler interoperability with ImageJ is well established. Lee Kamentsky has done great work developing and maintaining these capabilities. LOCI and Broad's imaging platform continue to be in regular contact with one another to ensure these tools continue to work together. Just last week Johannes Schindelin and Lee Kamentsky launched a  CPython script language for ImageJ, which will open up even more use cases.
