It does interpret the ImageJ.cfg files but ignores the main class because
we need to override that for Fiji (ImageJ 1.x has the main class
ij.ImageJ, Fiji needs to override a couple of things and therefore calls
that class from fiji.Main).

But you should be able to run .cmd scripts without opening a console
window... you're the Windows expert, so you do not need me to tell you how
;-)
