For an quick overview of how to perform segmentation in ImageJ/Fiji, see:

You can discriminate based on size and circularity using the Analyze
Particles command:
    http://imagej.net/docs/guide/146-30.html#sub:Analyze-Particles...

If you have too many difficulties, give the Trainable Weka Segmentation a
try.
