Looking at your files, I noticed you have a file:

"plugins/jars/Jython.jar"

that looks suspicious to me. We ship a copy of Jython - it should be located
in:

"jars/jython-shaded-2.5.3.jar"

Would you mind doing two things and testing again:
1) make sure you have the jython-shaded.jar, and 
2) move the plugins/jars/Jython.jar out of your Fiji installation, at least
temporarily for testing purposes.

I am hoping that the plugins/jars/Jython.jar is an older version of Jython that
has known memory problems...
