You can have the two update sites enabled if you do the following:

1. Uninstall both update sites
2. Install the Bio-Formats update site
3. Enable the IMCF update site, but select the Stitching.jar and choose "Keep
as-is". Then continue the installation.

This will avoid overwriting the 5.1-compatible Stitching.jar
