Both of these are indeed known issues:

Fix "Run single instance listener" feature
* https://github.com/imagej/imagej/issues/98

Images passed as command line arguments are never shown
* https://github.com/imagej/imagej-legacy/issues/89

There isn't much you can do to work around the lack of the "single instance
listener" feature. For passing filenames to ImageJ, you can use the "--run"
flag, though I am not sure how to make Windows pass that flag when you double
click a file.
